Maybe it's trying to tell you something about your water usage.

You have my full sympathy, that noise is enough to drive anyone up a wall. In my experience, a pilot light going out that often usually means a bad thermocouple or a drafty spot where the water heater sits. Might be worth checking for a cheap thermocouple replacement before it drives you completely insane.
