Stopped by that new bakery on 5th Street and saw they proof their loaves in old wooden crates.

It's just a wooden box... people have been baking bread for thousands of years without any special gear. The bread either tastes good or it doesn't, the crate is just for show. Seems like a marketing thing to make a basic process seem fancy. They probably charge extra for that rustic look.

Wait, a wooden box? I saw the picture, that's a full on banneton proofing basket. It's not for show, it's to give the dough shape and pull moisture from the crust so it holds up. You can't get that same structure just letting dough sit on a counter. Using a regular bowl makes the dough stick and it spreads out flat.
